I am planning on doing an EFI swap onto my stock '88 258 in my YJ. The system I am planning on using (Megasquirt) only handles fuel delivery. I was wondering if the stock MCU will still handle the ignition correctly if it does not have readings from all the sensors. Am I correct in assuming the distributor is HEI stock?

no, the stock distributor is not HEI. it is a motorcraft (ford) duraspark ignition system (i think).
