After I took the top off of my runner, my nephew raised the back glass up all the way. Now I can't get the window to do anything. I have looked for an automatic disconect switch, and have not been able to find one. Am I missing something, or do I just need to remove the glass?

With the top off you have disconnected the rear wiper interlock switch and the circuit will only allow the window to go up not down. You'll need to short out the input wires for the interlock and it should allow you to lower the back glass.

Here is a ton of good information that will help you (http://4crawler.cruiserpages.com/4x4/CheapTricks/RearWindow.shtml)

I thought that might be the problem, but I would have spent hours tracking it down. Thanx

put the second or third bolt from the back back in (drivers side i think) the window will go up and down, you DO NOT NEED ANY OF THOSE PLUGS PLUGGED IN FOR IT TO WORK!!!!!!!!!!!!

I will give it a try and see if that works. If it doesn't, I am just going to put a truck rear on it when I bob it and get rid of the runner gate alltogether

Please do not do this. There is an interlock switch below one of the bolts, it's designed to prevent the top from going up or down when the top is off. If you put a bolt in there, it'll go too far in, and the switch will break.

One way is to climb in the back, take the covers off of the inside of the door, and jumper battery power to the motor to lower the window.

Once it's down, you should check out all of the various switches and such for the rear window system. It should NOT be able to go up or down when the top is off if all of the systems are working correctly.

I thought the micro switch that the bolt pushed into ( while the top is on) just needed to be tripped for the window to move up or down...

the switch is all you need

you only need to go in like 3 threads for it to work. it is the ONLY safe way for you to do it. if you try to run a jumper you will most likely put somthin some where you don't want it and fawk somthin up.
besides, who wants to start takin their interior apart just to get the window up or down when you can just HAND TIGHTEN the bolt till your window works

But you didn't say that, and someone who doesn't know about the switch would blindly thread it in and promptly break that switch. Ever try to fish the plastic parts out of the nether regions of the fender after breaking it? Not a fun job.

Jumpering the motor is easy! It's also almost foolproof. There's two wires going to the motor, give +12 to one side, it goes up, to the other side, it goes down.
