I've got an AMC 360 and TF727 that came from an '83 Wagoneer in my CJ7.
The motor is dead and needs to be replaced.. I've found another 360 from a '78 Waggy with a turbo 400 tranny.
Will I run into any problems with the swap? Bellhousing issues, etc..
Smog is not a concern. All emissions equipment has been stripped from the '83 motor anyway.

pretty sure its a different flexplate for a 727 and a 400, other than that and motor mounts and fuel line work, its bolt up

Be sure to remove the spacer in the end of the crank from the engine w/ the TH400 tranny or the converter for the 727 will not fit. Remember the flex plate will only fit the converter 1 way, match the holes b-4 you pull the engine & tranny togather.
turns out the 360 I got was in front of a t-18.
I compared the cranks and both had a metal bushing, one is a little bigger than the other.
is this not an issue with the t-18 and only the th400?

The 360 with the t-18 has a pilot bushing for the end of the t-18 input shaft to ride in. It is made of bronze and needs to be removed before the torque flight will bolt up.
More than likely there is a sleeve that is installed in the crank in the same location as the pilot bushing. It looks like a 'speedy sleeve' and is there to make up the difference between the different converter hub sizes. If the new 360 had an automatic, it would have been a th400 and they have a smaller diameter pilot ub on the end of the converter. the torque flight's pilot hub is larger, and if that sleeve is in the crank, the converter will not slide into the crank.
Simple test, just take your torque flight converter and see if it will slide into the new crank. If it will, all is good. If not, look for the sleeve and then pull it out.
A seal puller works pretty well for removing the sleeve.
