do you think it would be possible to cut out about 12" of the rear body and then reattach the tailgate? or should i just chop the top and then bob the rearend?

I say chop the back off about 20 inches and just leave the tailgate off. :D
check out brent ortons "part of the top is off" thread a few threads down on this page, same idea newer model and it looks cool as shit

You might be able to get that to work but then you would have to have custom glass made.
After looking at Brent Ortons job I went out and measured up my 93 ZJ. Would love to do that but with the body lines I just do not thing it would work. But I did think of using the tailgate as Brent used the bulkhead and with enough cutting I think it would work.
Same goes for your Waggy.

hmmm i was thinking i could just weld some sheetmetal on where those windows are now and make it a panel wagon type deal.
ooorrrrr... i could just shave a couple inches off of the existing glass pieces.
is that yellow SJ a chopped J truck or chero/wag? looks pretty cool, i'm diggin the cage.

If it were mine, Id chop the top like the one above, and there are places that make custom fit soft tops for them.. thats what Id do. KILLER.. Needs some lift first though :D

like I said... it's not mine. so I don't know what he has of the original. I never saw it in the original condition... only after it was big and yellow... (he ran the full top for a couple of years) and the chop was done within the year...
so to answer your question... I don't have anything.

if there is no curve to the glass, and I don't think there is much if any, you could have glass cut and tempered. not sure on your cost on this, I could get it done for under 30 a side
