Does anyone have any suggestions on where to mount shocks on a YJ with SOA and stock leaves? Should I just mount them in the stock location or should I fab something different? what are the pros and cons?

I'll try not to flame ya too much here. If you would have SEARCHED first you would have found a lot of info. Search for "shock location" in the Jeep section. I found 31 posts that talk about it in some way. Some XJ, CJ, YJ. etc. Lots of info to help YOU decide the best way, and why, for YOUR application. The PBB has more information than you can imagine. It just takes some time searching to answer most but not always all of peoples questions. Hope this helps.

On the fornt, the F250 shock towers work pretty good. I cut off the original mounts and bolted up the towers. Then you can run a longer shock and mount the lower tabs on the top of the axle.

Old pic, but showes the idear:

For the front the ford shock towers work great to fit longer shocks with a standard upper mounting style (ask for a 91 f-250 HD front shock moutn from the ford dealer) You can cut the stock front shock mounts in half were there is a hole in the back and slide the ford towers in and weld it up.

Depending on the type of shocks you use you may be able to leave the stock lower mounts on, but most aftermarket shocks need to be mounted can down and the stock mounts will end up causing problems. You can either get a high quality shock like bilstiens and mount them with the shaft down or get new lower mounts that give more clearance between the shock can and axle tube.
