I have a Fj62 and am looking to run 49" tires. I figured the best place to start would be the axles but I don't know much about non toyota stuff. D60's, Mog axles and Rockwells seem to be a popular but I don't know the benefits or limitations of each one. Any advice would be appreciated.

rockwells would be the cheapest avenue, mogs the trickest, dana 60's the most expensive
why do you want 49's?

Mog's are sweet because they are strong as hell, and are portal so the pumkin is up higher then the hub. Rockwells will require a bunch of lift, of course so will 49's.

Why do Rockwells require so much lift as apposed to the others?

Rockwells are top loaders, the differential third member sits above the axle which helps with driveline angles. What you choose to run depends mainly on function, horsepower, and GVW.

Because it faces down, rather then forward. So the driveshaft connects at the top rather then on the back. Take a look at a picture of one, have to have a bit of lift to make it clear the oil pan.

If they are cleaned, rebuilt, and converted to standard 8 lug, yes. Otherwise keep looking around because you can buy an entire duece for $800 and get two drives and one steer axle.
