What's your budget? That'll help with the advice.

Without knowing your budget, here are some general guidelines.
Upgrade your front and rear axles. A Dana44 should hold up to 36's just fine. You may want to think about a Ford 9" or a Dana 60 in the rear, depending in your future plans. There is no point on spending money to build an axle that is good for what you have now, only to have to do it again next time you go bigger. There a plenty of companies that make the axle brackets already set up for TJ's, you just weld them to your axle of choice.
With the amount of lift that you will need for 36's, you will need a slip yoke eliminator (SYE) and a CV driveshaft. If you don't understand the way driveshafts work, especially when you get into CV shafts, Billavista has a great tech article on it here (http://www.pirate4x4.com/tech/billavista/PR-shaft/index.html).
