Any hints or pointers on installing a woodstove in a insulated(roll) steel building? Is it better to run the flu up to the ceiling or out a sidewall, and how far should the insulation be cut back from the pass through?

We went straight up in my Dad's shop. We bought a box to trim out the ceiling and it gave adequate clearance for the insulation (~24" square). We did use single wall tubing, so that it'd radiate as much heat as possible.
Check out a stove shop, like David's (http://www.davidsstoveshop.com/) and see what parts they recommend for your application. I'm sure you can get them locally, and probably cheaper, but these guys sure know their stuff.

You could use single wall up to about 2.5' shy of the roof and then switch to tripple wall to make the penetration. This will radiate as much as possible before getting to the roof, and allow you to run fiberglass close to the pipe.
I had this in my house in Colorado and was pretty nice. You could run mostly verticle with 45 and 45's to acomplish any offsets that you might require.

if you have kraft faced insulation, keep the kraft paper away from the flue
