Which ones are you guys using. I'd like the one with the plastic reservoir and the outputs on the drivers side. I think the newer model ones are like that but I can't get any confirmation. Like the 99 models. I went in to Napa and asked them but they listed 7 different ones. Just trying to figure out which of those 7 would work for me. They didn't have any in stock and all were special order. So I don't want to order the wrong one.

I looked at Parts america and I see all the ports on the passenger side.

Well, what brakes are you running? Match the M/C to the brakes. There's nothing special about the E-series master cylinders. They're the same as the F-250 or F-350 or E-250, etc of any given model year.

The plastic reservoir came around 87. Before that, it was the metal reservoir with the big spring to hold the cap on. Later ones will probably be biased to match disc rears (98 or 99?) and the ones in between will change as the calipers change, or they add RABS or 4WABS, etc. AFAIK, they're 1-1/8" bore.

The ones with reservoirs usually aren't stocked, but the ones without reservoirs should be on hand if you want to compare/contrast.

Partsamerica.com lists it as 1 5/16, which is pretty big I say...
Using the MC from the same vehicle your brakes came from only works if pedal ratio is the same.
