So I have access to a free trailer, the problem is the wiring is hosed. I have all the tow lighting from flat towing. Can i just setup a similar temp mounting solution for the trailer so i can keep using them or will they hammer me when i go to get it inspected if they are just bungied on there?

I don't know about getting it inspected, but I keep a flat tow light setup around here in case I end up with a borrowed trailer that's hooked up differently or isn't functioning. Havn't ever been hassled by the locals with it this way...
if you're gonna keep the trailer though, I'd suggest going ahead and hooking it up right from the beginning. it's just as easy to run all the wires right as it is to rig them on there temporarily. and if you're borrowing it, it'd do ya good to fix it right for the owner (get approval) so you can borrow it again in the future if needed...

I'd say you probably wouldn't have any hassle using the temp. lights to get it home or until you could do something properly - but I sure as heck wouldn't leave it like that and if you need it inspected you're just asking for them to give you a hard time...
Second dubbyx's comment on fixing a borrowed trailer - that's the sort of thing that means it will probably be available to you the next time you want to borrow it.

If you are getting it inspected at a DMV then I'm sure you'll have to have them mounted and not with bungies. But who knows, that will really be up to the person at DMV doing the inspection. I've seen all kinds of stuff pull into my yard that was passed by DMV that shouldn't have. Not saying your idea is bad, but from an inspection point of view, it really shouldn't pass.
