So the rear drive shaft on my 45 is about 5 feet long. Should I keep the same pinion angle when I go SOA or point it at the t case and buy a cv shaft. I would rather not buy a CV shaft if I do not need to. What do ya think?

add about 3 degrees of pinion angle and haul ass!!!

OK stupid question time. Does that mean that the pinion should be rotated up 3 degreed beyond the angle of the output?

That means that when you weld your pads on top of the housing to add 3 more degrees that what you had. (stock)

the pinion angle should be the same angle as
your trany is at ideally 0 but some peopple will
corectly argue that you are going to get axel wrap
so you could compensate for that.

but if you are going to use this rig off road you will be adding a traction bar so stay at o.

this advise is for the rear only front is
more complicated and you only asked about
the rear so.

Axle wrap in the rear will make your pinnion rotate upwards. Rotating the diff makes it worse. IMHO leave it as is. Pinion shaft axis and transfer output shaft axis should be parallel for minimum vibration.
