I'm currently running a 5.8 flywheel on my 5.0 motor, I think I might have a balancing issue here. Do I have to get the flywheel balanced? If so do I just take both flywheels and get the 5.8 balanced to the 5.0??

Depends on the year of your engine.

if its '82 or older then they have the same imbalance weight, if its newer then the 5.0 has a different weight. that's when they changed from callin it a 302 to a 5.0

The 5.0 is out of a 88 mustang, I don't know what year the flywheel is out of. If I have to get the flywheel balanced where do I take it?

From what you have said you have to take the flywheel to be rebalanced. A machine shop should be able to take care of that for you.

You can tell what year it is by the part number, D=70's E=80's, second number is the year.the forth letter should tell you what it came out of, eg. 'Z'- Mustang, 'E'- Pinto ect.
Yes, you have a balacing issue. Pull yours asap.
Balancing cost $50+, you can find a 5.0L Flex plate for $20-80 around here, so Good Luck
