I swapped the auto in my 88 4Runner for a stick and it wasn't very hard. I actually just used the whole master and slave setup from the same year truck (I had a complete parts truck) with the hard line and all. The two things that made it tricky for me, and I don't know if it would affect your truck because of the year, is that my auto truck did not have the cut-out on the firewall for the master. Also, the whole pedal assembly I used from the same year manual truck did not bolt up properly in my truck. All the holes were there with the welded-in nuts but I actually had to narrow the pedal assembly for it to bolt up.
You will also need to cut out your transmission tunnel to allow the shifters to poke through. It's just a little trimming and if you are conservative, the manual shift boot will cover everything once it's all in place.
The wiring harness on the manual is different than the auto and you will have to change some connectors and/or splice some wires. Other than the reverse switch, I didn't bother with any of it. The separate ECU for the auto tranny will no longer be needed and can be removed.
The stock crossmember lined up perfect with both the auto and the manual and my driveshafts did not change either.
I know that your truck is a newer body style than mine but I've worked on both a lot and they are pretty much the same. I hope this helps you out a little.
