ok so I am setting my self up to run 404's under my 78 fj40 this summer and I have been exploring as many options as I can, cost is a big factor for labor and fab work not so big...
1.is there a website that walks you thru building a pinion brake? or a kit available?

2. I was wondering is if you run pinion brakes what is required to get rid of the brake drums so that I can run a 15 or 16 inch wheel?

404's have a long ass pinion. You really have to watch that oil pan. A pinion brake may really cause some issues. I dont have much clearance with mogs under my ZJ

you can remove the drums and backing plate easy enough, but you are still limited to the wheel backspacing you can use, as even a 16.5 rim does not fit over the top of the portal box.
I remember seeing a pretty nice mog pinion setup on here, but adding stuff to an already oversized pinion (length) did not get me too excited.

I'm not even going to go into the "if the diff's not locked" speil...

It would be that hard to do really, you probably could do it for pretty cheap to if you have a rotory table and a mill. I would get one off a car with a 4 lug pattern with some good calipers and just machine that to fit your on your pinion conversion...I did something similiar to this when I did my pinion conversion....I just found some seals, turned down the old driveline slip yoke and when from there...It really wasnt that bad....heres what i did....http://www.pirate4x4.com/forum/showthread.php?t=527013
