My GPW had a wonderful habit of stalling at the worse possible time. Like hill climbs for example. It also liked to keep my friends busy with the tow strap when it wasn't cooperating. After a stress-filled pull up Winch Hill #1, I finally decided that enough was enough and my carburetor had to go.

As I got across Comittee Crossing, the carb acted up again, and the Fawker missed and popped all the way back down to Cisco. I was not pleased to say the least.
First I got it off the trailer, and the thing was running like utter dog shit. I built a pretty torquey motor so this was a little weird for me. Suffice it to say I was pretty excited I was going to dump a whole assload more money in my money pit Flatty.
I went on Craigslist and found a complete 5.0L computer (A9L), wiring harness and upper and lower intake and MAF for $250. It was kind of far away, but my dad was headed up that way anyway so I had him pick it all up.
Other Ford gurus will know that a 351 and 302 take different lower intake manifolds, so the lower was of no real use to me. Since I work in a cubicle, I have the luxury of cruising the PBB and Craigslist all day when it's slow around here. I found a 351W truck lower and TFI distributor for $75. I had the guy meet me and now I was up more parts.
So I got to tearing it down, and it hadn't really been cleaned since I built the thing a few years back:

The next order of business was cleaning up the wiring. Mine came out of a 1991 Mustang GT, so I had to clean out the fog light harness from the engine harness along with the airbag accelerometers. I used these links to do all the wiring, and since there are a metric shitton of threads on how to wire one of these, I won't go into it.

I definitely did not have to buy a new harness. My GPW had electrical problems in November, so I had already rewired it to someday possibly accept fuel injection. With all the relay-based electrical functions in my Flatty all it took was identifying the wires and hooking them to their proper sources above.
The first step was figuring out where to mount the damned computer. It's tight in this thing as many of you can imagine. I finally settled on building an enclosure under the glove box that would be tough. So I bent up some 14 gauge Al diamond plate into a box and then had my neighbor TIG weld the corners shut. It turned out pretty well I think.

I chose to eliminate the Air Management System, EGR valve, Canister Purge, and one other one I can't think of right now using 75 ohm resistors. Well actually RadioShack didn't have 75 Ohm resistors, so I called Engineer Matt and asked him how to get by. I used a 100, 1000, and 475 Ohm (IIRC) to make ~ 75 ohms. You don't have to add resistors in their place, but if you're like me and don't want the check engine light on for stuff that isn't wrong you should do this. It cost me $5 to eliminate all the functions with the exception of the EGR position sensor. I bought that part from BCBroncos for $20.
