when warn, or spicer/dana gives their measurements on front axle shafts do they measure to the end, center, or beginning of the u joint cap?? or is it to the flange before the ears of the shaft

Yep.
Centerline of the U-joint (cap) to the end of the splines.

When I sent in my D44 specs to Warn ... I specified 29" from spline end to center of UJoint caps ...
It came in black markered and invoiced as 27" which was the distance from the spline end to the steep edge of the flange.
The flange edge to UJoint center on these 44s is exactly 2"

Though I think I'd still send in the cap center spec and let them write it up any way they want to ... just to avoid confusion.
