I bought a tf727 with a d-20 t-case to go in my CJ-7 behind a amc 360, after I got it all sitting between the frame rails, it looks like the front shaft is going to hit the trans pan. My front axle is a full width D44 from a dodge truck. Did IH ever use a two piece front shaft with this trans/t-case combo, maybe its just me.

Nope.
I've heard and seen people use/make 2-piece shafts (using a carrier bearing or a pillow block) in custom aplications got for that reason.
Scout front shafts are close, but do not typicaly hit. CV shafts tend to.

I haven't yet, but will need to.
Don't let the driveshaft self clearance the pan - you start leaking tranny fluid and then one thing leads to another..
On my Scout, I bump-stopped it up front AND raised the drivetrain to keep the driveshaft out of the pan.
On the stockers, you might find a little 1" diameter driveshaft to clear the pan - but I needed my 14" slip TomWoods' shaft and it's a little bigger in diameter..

I have a 1410 front shaft and had Jess from High Angle build a line with fixed yokes on both ends and 10 long slip section right at the pan, the splines are 1 5/8" helps get by the tight spot. And much easier than a 2-piece
