Right off i'll say I don't know much about the old cruiser, but I do love them. I've got a friend that wants to put a 350 in, but is debating which tranny transfer case combo will work out in regards to drivetrain length. With most combos he's come up with, the rear driveshaft will have a very steep angle, and be very short. What combo have you guys found to work out good in the old FJ40's? Any help would be great, because I'm sure not much help on this issue. Thanks:D

Not nearly enough info. Lift hieght, tire size, type of wheelin???
You can put any trans in there and driveline length should not be a problem relative to lift height. The auto tran's will take the most consideration but will work fine. Most manuals will easily fit. An adapter to the Toy trans is the easiest because it can be done without moving the case(drivelines remain the same. Most GM trans work with an adapter to the stock case. Unless you plan on changing axles, use the stock case(the early case had lower gears.)
Spend some time searching and you'l find much more info than i will type here.
