Have you tried a search yet? I know when I installed my Atlas, there was quite a few posts regarding exactly what you are doing.
I do hate playing the "Have you searched yet?" routine. It is getting old around here.

It depends on what you are putting it in! I installed my Atlas w/ a Tera BellyUp in my YJ. I have a 1.5" body lift so not much trimming on the body was required. I had to do some hammer work on the body brace under the tranny hump is biggest thing I remember.
I had to build the stock tranny mount up some to keep the Atlas from resting on the skid plate. I am running a T999 auto w/ the Atlas and the Belly Up is sagging in the center. I am going to remove it and build a custom crossmember to fit inside the frame rails pretty soon.

I did some serious cutting of the tub to get it to fit. I think the tranfer case would go down some if I do what "Daless" did, and spaced down the stock tranny mount. Instead I built the new mount on the crossmember like AA says to do, but I think the design of the belly-up makes that a worse option.
