You'll have to by-pass the lock mechanism and use a battery and wires to jump the motor. not hard if you have a friend to make sure the window doesn't fall out..

This is real easy.I just figured it out when I was painting my tailgate. just use a screwdriver and lock the left side of the tailgate latch mechanism and the use the key in the up down switch.

I did this too, works fine. Makes it easier to work on the window mechanism since the glass covers all the parts when its down.

Or you can do what I did, and disconnect the switch that keeps the window from running with the hardtop off, and also jumper two terminals in the rear-window relay.

Now I can work the window with the switch in the console ANY time I want, as long as the battery is connected. Whenever the wiper freezes to the glass, I just bump the window to break it free and roll it back up. I don't have to get my keys to roll up the back window. Whenever I have the rear door unlocked light on, I just bump the window up and back down to lock it from the driver's seat. Check it out.

The relay he mentions is a gray box located right behind the driver's seatbelt retractor, behind the interior paneling.
