The first few clutches went out on my Automatic Jeep Wagoneer trans last summer. I have the 88 Wagoneer Limited I6. the trans numbers that are on the tag of the trans that i removed are 30-40. Now me not being very well tuned when it comes to transmissions got a heck of a deal on a transmission that i thought would fit. i mean it was only 3 numbers off right!? (30-43) well lesson learned. The output shaft on the new trans is 0.100" too big to fit into my transfer case. So what i am asking is this. Is there anything i can do to make these work? Can i change out the output shafts on the trans? or am i out of luck. Like i said i have no idea about automatic trans so much help would be appreciated. If you guys can maybe recommend a better trans that would mount right up to my I6? Is the stock transfer case worth keeping?
Keep in mind this is a very budget jeep.

The numbers mean nothing to me but its sounds like you have a trans with a 23 spline output and a t-case with a 21 spline input. Not sure what was around back in 88 but I imagine it has either a np231 or np242? case.

231 is okay and can stand up to some abuse on a mild rig.

242 is trash and i not worth servicing imho

Either one will have a round tag on the rear face of the case, top left-ish identifying it.

If the case is a 231, try to find the correct input shaft, split the case and swap it. Or find a complete 231 with the proper input shaft, whichever is cheaper.

If the case is not a 231, find a 231 that has the right input, and bolt it up.

Shaft length may come into play as well but I'm sure someone will chime in with more crystal info on that

edit: you dont need a better trans, if your AW4 is in good repair, it will hold up just fine. There are many on here that race with them in stock form.

Those #'s mean nothing to me either. It should be a TF904 transmission if I remember correctly. Take a picture of the shape of the pan and search google images. Should be easy to ID. You may have the same type of transmission all ready but different outputs. If that is the case, its probably easier and cheaper to find the correct transmission. You didn't say where you were located, but around here there are tons of Wagoneer/Cherokees at all the junk yards with decent drivetrains and rusted out bodies.
